Use the pyrefly all preset

Switch Pyrefly from the strict preset to the all preset and resolve the newly enabled diagnostics.

Validation:

• MyPy, Pyright, Ty, and Pyrefly pass
• uv run prek run --all-files
• full CI matrix will exercise configured mock, Flask, Docker, and real-backend partitions
